I have been playing around with different Themes. When I switch themes, my blocks do not carry over to the new selected theme. Do the blocks need to be manually transferred to the new theme when permanently selected?

Only if the same locations don't exist in both themes. For example if the one you switch to doesn't have a right sidebar you'll need to manually move those blocks to a new location.
